Preheat the oven to 350°F (175°C) and line a muffin tin with paper liners.

In a large bowl, whisk together the whole wheat flour, cocoa powder, baking powder, baking soda, salt, cinnamon, nutmeg, and cloves.

In a separate bowl, mix together the pumpkin puree, honey, vegetable oil, eggs, and vanilla extract.

Pour the wet ingredients into the dry ingredients and stir until just combined. Fold in the chocolate chips.

Divide the batter evenly among the muffin cups.

Bake for 20-25 minutes, or until a toothpick inserted into the center of a muffin comes out clean.
