In a greased baking dish, arrange a layer of butternut squash slices.

Sprinkle with grated Gruyere cheese, Parmesan cheese, minced garlic, thyme, salt, and black pepper.

Repeat the layers until all the ingredients are used, finishing with a layer of cheese on top.
