Preheat the oven to 350°F (175°C). Grease a muffin tin or line with paper liners.

In a large bowl, whisk together the whole wheat flour, cocoa powder, baking powder, baking soda, and salt.

In a separate bowl, mix together the honey, Greek yogurt, unsweetened applesauce, vanilla extract, and eggs.

Pour the wet ingredients into the dry ingredients and stir until just combined. Fold in the dark chocolate chips and chopped walnuts.

Divide the batter evenly among the muffin cups.

Bake for 18-20 minutes, or until a toothpick inserted into the center comes out clean.
